When I download something will it be there on another profile? If not, How can I get my game back to normal?

No, i usally put them on my desktop or in a special map.

Sadly, you cannot specify which game files the game will run from Quake-style, you have to replace the default files. VCMM was designed to simplify this, although it's not perfect, so my current set up is part VCMM modded, and part manually installed mods.
